The Frenchman, who had knocked out Roger Federer earlier in the tournament, was trailing 4-6 0-3 when he withdrew from the contest, citing problems with his arm.
World No. 1 Djokovic has now been victorious in 52 of his 53 matches this year and, should he triumph against American Fish, it would be his ninth title in 2011.
Fish, ranked No. 8 in the world, edged out Janko Tipsarevic of Serbia 6-3 6-4 and hopes to become America's first winner in the tournament since Andy Roddick in 2003.
It will be his third final in the space of a month after he triumphed at the Atlanta Tennis Championships and reached the final of the Los Angeles Farmers Classic in July.
In the women's tournament in Toronto, Serena Williams will meet Sam Stosur in the final after the pair claimed respective victories over Victoria Azarenka and Agnieszka Radwanska.
