The defending champion, was forced to work for the first set, resuming at 3-0 down but going on to eventually take the set after a tie break that was settled 7-1 in favour of the Spaniard. Nadal then took complete charge, winning the next two sets 6-1, 6-2.
Nadal complained bitterly about the way the organisers handled the near two-day rain break, claiming the players had been forced to play briefly in conditions he described as dangerous.
The player is still unhappy, complaining about the scheduling of rest of the tournament but was satisfied with his performance.
"I think I did well," Nadal told the tournament's official website, usopen.org. "I did what I had to do. I served with high percentage. I don't have a lot of unforced errors. I had very few. When I had the chance to attack, I did. I played few fantastic passing shots today. That's important against one player like Muller."
Nadal will face Andy Roddick in the last eight after the 2003 champions beat fifth seed David Ferrer 6-3 6-4 3-6 6-3 after the match was switched to a different court after a water appeared through a crack near the baseline of the Louis Armstrong stadium.
Serena Williams secured her place in the semi-finals with a 7-5, 6-2 victory over 17th seed Anastasia Pavlyuchenkova and will meet the winner of Caroline Wozniacki and Andrea Petkovic.
The other women's semi-final will feature ninth seed Sam Stosur who beat Vera Zvonareva 6-3, 6-3 and the winner of Angelique Kerber and Flavia Pennetta.
